I really think this idea adds depth to the game plus it would also be possible to eliminate some of the sillier weaknesses.

Some races have two weakness so you'd be given a list of 6 or so possible weakness and you'd have to pick two.

You choose an arial you have to choose between

lightning
water
blunt(birds have thin, brittle bones you know)
cold(like icing the wings of a plane)
disease(I'm thinkining West Nile here)
poison(I'm thinking giving pigeons rice)

Some races have only one weakness, but it's a really glaring one that might be a game balance issue. Drow and mithril for example. Mithril is flippin' EVERYWHERE so if you don't want to pick mithril as a vuln for your drow you have to pick TWO vulns in its place.

A possible list of six

-light(here I'm thinking of daylight which is mentioned in the drow book in the Lyceum. You could make them have a "Tears-like" effect during the day, etc.)
-holy
-mithril
-disease(they're a relatively isolated race)
-blunt(they too are frail little things)

Or, you could also give up a resistance in favor of losing one of the vulns.

You've got a duergar, his choices might be

-light(same as drow above)
-holy/wrath
-water
-fire
-mental

You have to pick two, but you can pick only one if you give up your resistance to poison.

It'd probably take a serious amount of code-tweaking and I can already predict that nobody would pick water-vuln because not being able to dive SUCKS.

Overall I think it's a fantastic idea and opens up RP alleys as well. You might have a duergar that spent his entire childhood around water in an effort to overcome his fear...yadda yadda yadda.
