That's exactly how I took power, back in my day. The current Emperor, in my opinion, was not worthy (he didn't show much) to lead the Empire. I got the support of all the Sect Leaders and deposed him. Not coincidentally, I made sure to choose generally weak Sect leaders after that. Sect leaders that would show often enough, but be no real threat to me. The politics in Empire are what you make of it. The IMM's there are a huge presence, but they really only dicate policy when no one else is about to do it.
